Hi, I would like to flag all my cover images in Movie Collector as “custom images”, because some of the cover images in Cloud do not match my own images on MC. Is this the correct tool to use?

Auto Mark Custom Images is the one you want, it should usually correctly check for any covers you definitely added yourself, and then mark them as custom. Then sync with CLZ Cloud and you should be good to go!
