I think when you edit the movie and add your own cover it will be marked as Custom cover right? I personally prefer to not have Custom covers where possible.

Why not? Custom Covers are really useful.

That way I am sure it won’t be marked as Custom (missing this flag in Web).

That flag is not necessary in Web. If there is a user cover it is custom, if not then not.
